Is there any difference in ratios between the two gearboxes?

Depends. Cooper S remote ratios are different to run of the mill rod but generally speaking the common garden variety remote and rod have the same ratios.

Thanks TK. I've got two 1098s, one with remote the other with a rod change as well as a spare rod change gearbox.

Gear sets are interchangeable, except reverse gear which has a different slot for the selector fork.

Just a couple more questions. Sorry. First, is it just matter of changing the output shafts to change the remote gearbox from rubber uni joints to pot joints? Second, can you fit the Cooper S close ratio gear set into a rod change gearbox?

This is assuming of course that your remote gearbox is 4 synchro. Otherwise the gears are not interchangeable.

The "Close Ratio" Cooper S gears require the laygear and 1st motion shaft like this kit and will should into a 4 synchro pre A+ case (and the corresponding diff ratio to get the factory ratios):

All you need to change over to get pot joints is the output shafts and the pot joints themselves. Another thing to remember is the pot joints need different driveshafts.

Ive got the drive shafts already which is good. The remote is apparently from a mini k.
