I am about machine the clutch backing plate as it has a few grooves in it. What is the minium safe thickness that I can go?

Take no more off the drive face than needed to clean up, and then take that same amount also from the 3 lugs or you will reduce clutch pressure.
If you want to lighten it a bit you can put a groove in the rear face 5mm deep, but don't make it more than 1/2 the width of the plate... and keep it centred.
Don't just face heaps off the back of it, that weakens it and makes it bendy or breaky... (it's cast iron, not steel).

It will need rebalancing with the flywheel when done.

When you rebalance them do you have it all together with cluch plate and diaghram, or just the flywheel and backing plate?

You take the flywheel, backplate and diaphragm, with straps & bolts.
Clutch plate not needed.
They balance the flywheel, then add the backplate, then add the diaphragm.
Make sure they paint mark it when finished....
